Has the engine light come on yet?

You need to run a fault code test on the electronic engine control module. You can learn how to do that here

Your cat should last quite a while now it is replaced. I recommend testing coil packs and module. Change plugs and wires and double check your vacuum hoses.

This is what you need to do, change the plug wires, because if there is a bad wire you would definitely experiences sputter or a stutter, so do the plug wires and at the same time do the spark plugs, this should take care of your problem. if not let me know and i will give you the next step

your throttle body is carboned up have it cleaned out. this should fix your idle problem .

Sounds like you have 2 problems here.?

The engine stuttering sounds more likely to be an air leak on your brake servo system, weakening the mixture, and this will give you a lumpy tick over.

As for the stop lights, No 1 check its not the fuse.
You need to confirm you are getting a live feed to the brake switch with a 12v test light.
If OK, bridge this connection and recheck your feeds at the stop light bulbs.
