First try:
look on the bottom of your controller towards the top where the usb plugs in and you'll see a little hole.....use a pen or something small and press and hold that little button inside there for like 5-10 seconds....if it don't work...try holding it down longer.
second try:
Connect controller to PS3 via USB lead.
Turn on the console (all lights flashing)
When at the "desk top" Press the PS button once
If all's well it should auto assign the the controller and you should only have one light flashing (indicating that its charging)
