I just had the same problem resolved, my mastertemp 400 would run up the temp to 82F and then cutoff, the service light flashes and then 50 seconds later the heater would restart and run for 2 minnutesbefore shutting down again and relighting in 50 seconds. Repeating until the temp setting is reached.
I had the pool guy out 3 times until he found a bad thermal regulator valve (kit #77707-0010). Once replaced the heater runs great.
He told me that it's my pool chemestry that is to blame, I had it checked (like I do weekely by me and monthly by the pool supply store) and it perfect??? I'm now questioning what caused the corroson and stop it from coming back?

when a heater runs for 30 seconds or les some heaters run or about 1 minute this is mostly a problem with how much water is getting in the heater if is too little the pressure switch cuts the heater off or the high limit switch is shutting off the boiler why because the small amount of water getting inside your heater get hot to fast and make the heather to get so hot and the high limit switch turns the heater off the solution is to check your filter make sure is clean or cleaned they get dirty soon if your filter is clean and still doing it check the bypass in the heater normally is located next to the lines going in and out in the heather lines I have fix so many heaters my self I use to have a business in california as swimming pools repair so I know this and your heater is not to big to say is your gas regulator gs regulator is a common problem on heaters ranging on size from 30-36-40 BTU

This could be a problem with your exaust or the sensor in it. You also have a negetave pressure sensor on this heater for cabnit air. This is wheren I would start then check all wire connections and your ignition module.

If you have 2 pumps on seperate lines joining after the heater, this heater will never work. ANy 2 pump system should be properly manifolded together BEFORE the heater.
