I do not know what sub woofer and speakers you have and how they are installed, don't change the JL Audio amplifiers, they are very good amplifiers. Also amongst others, I have been using Kenwood in my installs for many years and believe them to be one of the top brands for head units. The unit that you have is a good, very good unit, honestly.
In a nut shell, the equipment that you mention are all top class and if functioning correctly, should not be the cause of your disappointment.
Low quality cables, bad installations or even incorrect tuning, are often the guilty party in cases such as these.
You could fill me in on what else you have and what kind of box the sub woofer is in and what car they are installed in?
Search for the source of your disappointment somewhere else.

600 Watt to 1000 Watt 4 CHANNEL AMP for the four 6X9's and a less powerfull 4 Channel amp thats at least 200Watts to 400Watts peak for the 3 3-1/2 kicker speakers. Because if you try to connect the 3 3-1/2 speakers to only 1 4 channel amp that the 6X9 speakers are on you risk of overheating the amp and blowing the speakers too!!!
you can splice into the wires for your rear speakers and install some of your owns rca's and just use the low pass filter on your amplifier to eliminate the mids and highs from the frequency to your subs.
I agree with the last answer- your amp has built in fuses that should be rated at 30 amperes each which should be sufficient as the amp only pulls 60 amperes at full power-however you may want to upgrade your power /ground wires to a good 4 gauge set if you dont already have it set up like that-throw an 80-100 amp fuse up front by the battery in case your running another amp for mids and highs just to cover the current draw of the amps combined. If the amp is still blowing fuses after that check to make sure that your subs are wired to no lower than a 2 ohm load as the amp is only stable to 2 ohms.
Hi firstof all your deck isnt really putting out 52 watts x4 more like 17-22w rmsx4 ,companies like to throw out some crazy numbers it seems. If your into Kenwood try out a KAC-8404 4-channel on the mids/highs that will put 50 w x4 rms at 4 ohms or if you wanna go a lil louder try the kenwood x600f that will throw 100w rms on each 6x9 at 4 ohms no problem. My system is very similar to yours but running 4 pioneer 5x7's in all the doors and powering it with the 8404 its loud and clean ,fan cooled and no problems at all. My subs are a pair of 15's soundstream t-4's powered by an Alphasonik pma2500a its throwing 800w rms on each sub running in stereo at 2 ohms.It can drown out the mids if i set it that way but my mids /highs cant take as much power as your kenwoods can or else id step up to the x600f too.
i have a 2 channel boss amp running my 6x9's & a candence 2 channel on my bass ..they say for ur mids & high's a 4channel is best , but i like the 2 channel better ... so i think u wil be fine with the amp uhave , just be sure 2 tun it down so it wnt blow ur 6x9's...
sounds like you have a problem with your grounding on you amplifier. check for shorts on your amplifier and the place where you have it grounded. (or check the power wire also.)
