This is an old, but good heater. Power is either stopping thru the safety loop, high limits or pressure switch, or the pilot generator is tiring out and not sending enough power to keep the gas valve open.

there are a few things you can check. make sure you have a good fuel supply. make sure the pilot light is lit. (just because the pilot is on doesnt mean you have good fuel supply). the pilot may be out of adjustment from the burner rail. the igniting burner rail may be dirty or blocked
1- turn the toggle switch to the ON position.
2- Turn the gas valve dial to the PILOT position.
3- Depress the pilot button while pressing the ignitor until you see a flame. Continue to depress the pilot dial for about 30-60 seconds.
4- let go of the button, and the pilot flame should stay lit. If it does , then turn the gas valve dial to the ON position.
5- Set the temperature and your done.
Either the thermocouple connection into the gas control valve is loose or the thermocouple needs replacing. Also check the burner and pilot assembly inside the screen area for dust, dirt and insect build up. A clogged pilot can mimic a faulty thermocouple.

This is probally your ignition wire is bad and not reading flame at the pilot or your pilot is bent or something so that when the pilot lights the flame isn't hitting the sensor probe at the pilot. When looking under the heater use a mirror so if you get roll out of the flame you don't get burned. Good luck and be careful.
take millivolt reads while main burner is on.i suspect you will see a drop in voltage until you get to point where it will no longer operate burner(around 200mv).if this is the case you probably have poor pilot characteristics due to dirty pilot,pilot out of adjustment ,obstruction or insufficient gas pressure
cycling usually begins as the result of poor water flow caised by debris in the pump, dirty filter or low water level. once you have had some cycling the heater burners and ignitor become sooted and this requires pulling the burner tray, de-sooting the burners and pilot and reassembly. unless you are very competent you may want to call a service tech. Pool heater repair is a high laibility endeavor if done improperly. During the certification class our instructor showed us several houses that were burned down from improper heater repair.
