I think this one is for the Onkyo wizards:
I would write them via email here:

However I did find this 2 page hookup manual with nice notes at link listed below that may help you solve the mystery:
(seems you may have to assign the digital input)

Assigning the Digital Input
If there’s no sound, you’ll need to assign the digital inputs as
necessary using the setup menus on the TX-SR606’s display.
If you connect your DVD player to the AV receiver’s COAXIAL 1
DIGITAL IN, and your cable/satellite receiver to the COAXIAL 2
DIGITAL IN, as shown, it’s not necessary to assign the digital input.
The onscreen setup menus appear only on a TV that is
connected to the HDMI OUT. If your TV is connected to the composite video or S-Video MONITOR OUT, or the
COMPONENT VIDEO OUT, use the TX-SR606’s display when changing settings.
Thanks for using FixYa!

SOURCE: I have a Onkyo TX-SR806 HDMI output does not work
Sounds like you may have a bad HDMI card my friend. I had an issue with my HDMI card that was causing blue dots to appear on the dark parts of the screen, when outputting 1080p over HDMI. This is a rather common issue, so it wouldn't surprise me if your HDMI board needs replacement - especially if you've ever experienced the infamous blue dot issue.
To do the reset you need to turn the receiver on, then on the front panel of the receiver press and hold the "VCR/DVR" button while doing that press the "STANDBY/ON" button. You will see the word "Clear" in the display screen and the receiver will go into standby mode. PLEASE UNDERSTAND THAT YOU WILL LOSE ALL YOUR AUDIO & VIDEO ASSIGNMENTS ON THE RECEIVER PLUS YOU WILL LOSE ALL YOUR SPEAKER CONFIGURATIONS, SPEAKER DISTANCE AND ALL LEVEL CALIBRATION SETTINGS. YOU WILL ALSO LOSE ANY PROGRAMMED RADIO STATIONS IN MEMORY. Once the receiver goes into standby mode turn it back on and go thru the setup menu for all custom settings., Thanks, JT
