I've connected an Ai-Net AUX input adaptor to the CD shuttle output so I can use my mp3 player with this stereo. It isn't picking up the input and the instruction manual I've downloaded isn't offering any solution. Please help?

the blue line from the radio harness does not have power when the cd or aux are being used and the amp is not turning on-wire the remote line from the amp to the red line and your amp will stay on and you will get sound

Your alpine unit is the old "M-BUS" the other adapter you are talking about is an "AI-BUS" adapter. (Hence the model numbers beginning with CD"M" or CD"A" ...)
Look for an Alpine M-Bus to RCA Input adapter.
