Replace the battery. can also try putting the remote up against the key-hole and press it. If it unlocks, go to the store and, again, buy a new battery
try a new battery in the car if old one is low on power the antitheft device kicks in as thinks its being stolen ,after installing new battery lock an unlock vehicle with the remote and then start as normal
Have you tried a new battery in the remote, or do you have a second remote you can test. Either your remote is worn out or the battery is dead. Once you lock the car with your remote it will active the alarm and if you use your key it won't deactive the alarm only your remote will, on some cars putting the key in the ignition will deactive it. If you can deactive your alarm with your remote and can just manualy lock and unlock your doors and that should prevent your alarm from going off until you get a new remote or battery.

To Program a Remote for a VW
Put your good key in the ignition and turn to "ON", do not start the engine. Make sure all the remotes you want to use are present because they have to be programmed at the same time. - Close the door and insert key #2 into the driver's side lock. Lock the door. -Within 5 seconds of locking the door, press unlock 2 times on the new remote, key #2. -(if this is remote #3, press unlock 3 times. if this is remote #4, press unlock 4 times). -If there's a chirp or beep do not press it again. This means that the car has recognized the new keyless entry remote. - Repeat with other remote or unlock the car and turn off - done.
SOME OF THE REMOTES REQUIRE THAT THE KEY BE IN THE IGNITION, IN THE ON POSITION. TAKE THE BATTERY OUT AND WAIT 10 MINUTES.
