Problem and solution: Date Aug2012 -Pentair Mstr Temp 400 natural gas version (not propane), used very little since new installation in 2009. -Heater would light and run normally, blow out good heat for about 20 seconds, then shutoff and display code E05, with a "Service Heater" light on. Unit worked fine about 10 months prior (late 2011) in coastal San Diego County; so no freezing problems here. -Did troubleshooting with Owners Manual (a bit confusing), Fixya, Poolfyi sites. Websites very helpful. Found method of reading Stack Flue Sensor temp (hold spa button down after start) and got an 80 degree display which did not increase, even after hot air came from exhaust. -Removed panels (simple), looked at back of circuit board and took picture with my cellphone. Saw SFS light and LED11 light on (LED11 is just the back of the Service Heater light). Called Pentair Customer Service and Tech Support phone number: (800) 831-7133. (Yes, they'll talk to you; you might have to wait about 15 minutes though. But it is well worth the time spent, so be patient.) Tech Service guy very friendly and willing to help. I gave him all the "symptoms" I was seeing. He agreed with my assessment that it was a bad Stack Flue Sensor (SFS). -Ordered part on EBay (part number in Owner's Manual: 42002-0024S, $64.00 delivered). -Shut off power and gas to unit, installed part with instructions contained in the mailing (simple), turned on power and gas to unit, and tested. Worked as expected with no codes or warning lights. I did not need to do any special reset procedures on the Control (circuit) Board. Reconnected panels, and tested again. Worked fine. -This is the second sensor I've had to replace on this unit; the first being a thermistor (it was corroded). I have the impression the sensors on this brand name might be a weak link in the system. Fortunately, although time consuming, there was plenty of information available on the internet for troubleshooting the problem, the sensors were easily accessible, and the Pentair Techs were very helpful in confirming the problem before putting the parts on order.

You are right about the ignitor. Depending on how old your heater is. The ignitor can become weak and flame rectification will be intermittent. You may have to replace the ignitor assembly or at lease check to see that it's not corroded enough to impede gas flow.

Your temp sensors are on the heater, a small tube that slides into the water manifold, usually on the left side. On the remote it will be in one of the pipes coming from the pump or the filter. If it is after the heater you should move it to between the filter and heater. It will be a tube that is in the pipe with a stanless steel clamp holding it in place.
To find out wich one it is you will need to remove the remote from the system by takeing the wires that go to it from the wireing inside the heater and wire nuting the wires in the heater together. If the heater runs normal then it is the sensor for the remote if not it is the sensor for the heater. If the Easy Touch is reading the correct temperature, but the heater is not - you need to double check the temperature of the pool water with a standard pool thermometer.
Other things to consider:
1) The water is traveling too slowly through the heater. If the water is heating too quickly, then it will shut it off. If it takes a while for this to occur, then this would not be the issue.
2) Thermostat/thermistor is incorrectly reading the temperature of the water prematurely shutting the system down.
Make sure you really are checking the temperature of the water and matching this temperature up with one of the two readings that you are getting. Don't just take the word of the displays on either unit.

I am not real familiar with this brand of heater. But they are all pretty standard. You will have either a pilot light or and electronic igniter. I would start by checking to make sure that the pilot light is lit. If it will not stay lit then you will have to replace the thermal couple that the pilot lights heats. If you have a electronic igniter, then make sure it is sparking properly. If it is not sparking the heater will not light. That should give you a place to start.
