How do I know which sides to hook up the four sets of wires that go to the manifold on my Pentair mastertemp 250. Are they interchangeable? One purple set one red set one orange set one brown set.

Absolutely not, they are not interchangeable! Each set of wires, go to a specific sensor or switch. The opposite end of that wire goes to an electronic circuit board with specific logic. It is in constant communication and or waiting for communication/confirmation, from that specific switch or sensor, so that a specific action can be taken for a specific situation, all based on that specific sensor or switch that it is connected to. So therefore do not rearrange the wires. purple wires usually go onto a pressure switch. Red wires will normally go on to the automatic gas shut off switch, or AFS. there are usually two sets of two wires for the high limits, and they are colored orange. Because there are two high limits. Brown wire, I'm not sure of? I don't remember any brown wires on a master temp. Is it possible that the brown wire that you see, has discolored and it was an orange wire, or a set of orange wires previously?

There are four sets of wires that connect to different parts on the manifold of my Pentair Heater including the thermistor. Does it matter whether you hook them up left to right or right to left.

The individual 'pair'of wires that went to the sensors and thermistor, need to remain on that sensor, but it doesn't matter which wire goes where for that sensor. so, to clarify... If you took a wire off of the low high limit, and ended up placing that wire on the thermistor, and a thermistor wire on the high limit, you may end up with a heater that will not fire.

How to bypass stack flue sensor?

if the flue sensor got hot and went out heater is running too hot is your gas pressure correct if not you will soot up the heat exchange and burn up the heater also see if you have the correct size gas line that could do it also you must have a dedicated line from the gas meter

Our brand new lp pentair heater for our pool/spa

Its always best to first check all your initial connections. Make sure all the electrical is correctly installed, the heater has a proper connection for the gas and that you have good flow through your LP regulator.
There are a number of troubleshooting items that you can do to work on understanding why the "service heater" light is coming on. Pentair's owner manual is actually very descriptive when troubleshooting this particular issue, including a simple to follow and easy to read flow chart.

If this is a brand new unit, you would still be under factory warranty and available to have a manufacturers warranty station service the heater.
Warranty Certificate
Once you have completed the diagnosis as outlined in the owners manual, if you are still having issues with the heater, I suggest you contact Pentair for a local warranty station @ 800-831-7133. When calling, make sure you have the Make, Model, and Serial number of the unit. They will also ask the date of install and the company performing the install (if not by yourself).
I understand that this appears vague, but when you see the standard troubleshooting guide for the SERVICE HEATER error indicator, you will understand why simply posting a detailed response would be a little daunting!

Pool heater is not working properly

So I assume you have pressed the button by pool to select the pool thermostat? If this doesn't work sounds like another mother board problem, or try powering down the unit a few minutes then restart. IF you haven't pressed the pool button, the read this: The heater comes factory set at 78° F. for the pool mode and 100° F. for the spa mode. If it's in spa mode it's trying to get to 100F. Using the up and down arrows,you can set the thermostats to a minimum temperature of 65° F., or a maximum of 104° F. If you desire to heat only one
body of water, the thermostat is capable of an off mode. As an example, if you only wish to heat the pool and not the spa simply depress and hold the spa down arrow, and the thermostat will lower its setting to 65° F. then go to an off mode. My Pentair Easy Touch system will come on randomly.

Sometimes its a simple Power Cycling that's needed. Fancy term for going to the outdoor pool panel, flipping all the breakers to off, counting to 10, then turning them back on again. Hope this helps

Pentair spa and pool control

Yes, the water must be circulating rapidly when the heater is on from being cold. Once hot, it can just circulate gently.

My Pentair Easy touch wireless remote is receiving data from the outdoor panel but i can't turn anything on or off with it. Any suggestions?

Usually resetting the 'Service' breaker on the main control box resolves this. If not, even though your remote receives data, you may still want to replace batteries in the remote. Next would be a faulty remote transceiver board ( cheaper to replace than the next item), in the unit with the antenna, or the mother board (the more expensive item).
