Mounting amp to car
make sure you mount where you can get a good ground and where it can get enough air to keep cool. underneath the car seat is where a lot of installer put the amp, and if you are going power up a lot i would think about mounting a fan to blow air on it to keep it cool. i have fans connected to my laptop power supply transformer to keep the unit cool, here other ideas you will never be told, putting little holes around power supple, fan area, any where there a lot of heat is generated the air flow helps it stay cooler while powering up the amp.

Temp light wont go off on my amp
Shorting a car amp's speaker connection while in operation tends to pop the lids off of the capacitors. If you are not afraid to uninstall the amp and open it up, look for popped caps and oil stains on the circuit board. If this is the case, find some place to repair it or repair it yourself.

First of what you have should work great together....now the next thing is: does the bose system carry powered speakers if so the spliced speaker wires should be put onto a converter(a small box with RCA outputs) then you should make sure the levels in the little box is not set to full but 75%, if set to full you can be looking at distortion. Then they should set the amps to full range and see what you get.........oh and by the way you don't have to use that little controller(with the telephone wire) for the bass. You can control the bass with the frequency controllers on the amp or your head unit. And it's not a german thing trust me they come with nearly all amps now. These guys are full of ****. If you don't get the punch you want they should try bridging the amp for more of a punchy sound. Oh and you can use that decent sized box with the vent holes......that should work fine.
