Not sure why the problem manifests only when the blades are on.
Battery charging power comes from the white alternator wire on the engine thru the key switch (in run or start position) terminals R to B through the charge indicator and a fuse to a connection on the start solenoid and then to the battery. It does not go through the PTO clutch. The only thing that would make any sense is if there was a chassis wiring harness short that was being made by the position of the mower deck.
Hopefully the diagram will help you find the problem.

don't have a diagram but i would check the safety switches jump them while looking for the bad one with a paper clip
