2006 f350 6.0 powerstroke diesel missing. help

there is no wastegate on a 6.0l turbo. its a variable geometry turbocharger and doesn't need it. i have never seen a turbocharger cause a misfire, the turbocharger is most likely not your problem. if you didn't clean the intake out when replacing the egr valve there is a really good chance that the egr is bad again. also, a bad egr cooler can cause repeat egr failure. also, fuel injector control module is a common cause for misfire

Turbo failed

usually 1 of 2 things-lack of lubrication or a foreign object in the intake.at turbo speeds, the smallest object will wreak havoc.

LC Prado 2LTurbo engine, turbo is not boosting.

check the piping from the compressor outlet to the throttlebody for boost leaks. also check to make sure that the wastegate actuator is functioning properly. it may be stuck open. the other thing to check for would be an exhaust leak either between the head and the exhaust manifold or the exhaust manifold and the turbo.
if its none of those things, check the blades on the turbo (compessor and turbine sides) for damage and make sure that it turns freely

Boost spiking/ over boosting

replace the wastegate vacum lines or wastegate acuator. if they leak it raises the boost. Let me know if its not that.
