Make sure that you have the correct midi mapping for your Yamaha. There should have been a software program, called a mid map editor (MME), that came with your keyboard. If you are unfamiliar with this, it is used for changing the values that are sent through the midi cable into your computer (for example, you can change the C0 to be C#0, or any other value, including a numeric value instead of a tonal value). If you bought it used there may have been values changed on midi-trigger presets, which would cause this. If you do have the program, use it to at least investigate that all of the values are in the right places. Often times when someone who is unfamiliar with an MME installs it they open it to see what it is. They change things (not realizing they have done that) and then can't figure out why there is a problem.
Also, make sure your midi cable has the same connections as your keyboard. Some brands make very slight variations to avoid patent issues that may make some cables and instruments incompatible. I have two cables that work fine with certain midi controllers, but when switched they both fail. It's good to make sure the plug ports are clean of dust/dirt, too.
If you are familiar with these problems and they are not yours, you may need to get a different cable. Try to borrow one from a friend to see if the cable is the problem before you buy one.
