I have a 1999 gp760 yamaha jet ski it wont crank over but when you bridge out the main battery wires it starts no problem than after a few atemps it wont start again

You need to start at the simple stuff. Check the spark plugs and see if they are wet with gas. If not, could be a fuel pump issue. See if the plugs are fouled, change them and check for spark. If you have both, it should at least sputter. Check for water in the fuel.
1-Please check your battery terminals that they are installed correctly(Polarity check).
2-Check ski's fuse box if any. try to trace the fuse which is installed on wires coming from battery.
3-Take a Multi Meter and set it to DC volts testing and put the probs on battery (Red + to battery + and Black - to battery -) and note the reading, if battery is good then it should give you 12+ volts on meter screen. then leave the meter connected to battery terminals and press the ignition switch and at the same time note the volts read on Multi meter screen note if there is any drop in volts below 11.8 or more.
test voltage at the starter while pushing start button. its also possible that the factory ignition kill is activated, try holding up the lanyard button and repeatadly hit the start button if the alarm is engaged then you should hear the starter barely kick every couple of seconds so then just unlock it. and last and certainly the most common, starter solenoid, they go bad all the time. be sure to check your fuses first though.
Behind front storage container is a wiring harness, locate the single blue connector and disconnect, red light should be on dash now hold mode button down until it says SET. enter new code then reattach connector.
you may have something clogged in a water passage but more than likley u have a bad sensor the sensor is located on the main exhuast if you go on the right side of the ski and look in the engine compartment it will be located at 9 oclock u will see it sticking out of the exhuast with one wire comming out after u run the ski and the buzzer goes off pull the seat and see if the engine is really hot if u can not touch it will be hot but it has to be very hot for the sensor to pick it up if u can touch the motor and exhuast it is a bad sensor
If the teeter/totter needles are gummy or covered with moisture corrosion it could be the reason the machine is so hard to start. When storing the jet ski's syphon all the gas out and burn it in your car or truck. Even if you stabilize it it wont be good fuel in the spring. Your plastic tank will not rust so remove the fuel. You may be able to clean them up by running a tank of Chevron Techron through them. Before riding we charge are batteries and start are jet ski's on the trailer/lift before dropping in the lake. This saves the battery. It takes more juice to start the boat in the water.
