It does not seem to be registering the CD's. I have one CD in it and when I turn it on, the CD numbers disappear and it won't turn on. I have tried unplugging the whole system to reset it, press the clear button, nothing is working.

To set up your NSM Lightning 2000 to play a full CD, you need to follow these steps:
Turn on the jukebox and select the CD mode.
Open the CD compartment and insert the CD you want to play.
Close the compartment and wait for the jukebox to read the CD.
Once the jukebox has read the CD, use the selection buttons to choose the track you want to play.
If the number 4 button on your jukebox is not registering, there may be an issue with the button itself or the wiring connected to it. You can try cleaning the button and the surrounding area to see if that helps. If that doesn't work, you may need to have the jukebox serviced by a professional technician.

enter the department number followed by 51
and press the desired key

This should be it.
Now what also matters is how many departments being used. The machine comes set with a certain amount stock. You can increase this but without CV10 I would not do this. If you did all the departments will disappear. With what I told you, you shold be fine!
I've never heard of audio CD being block before from playback. Try this:
Reset your Ipod back to factory settings.
Drag and drop your songs from Itunes into your player. Do not use playlists.
Playback the songs from Itunes using the Ipod player as the file location. If playback is working, undock you Ipod from the computer and play again using the MP3 player.
