I'm not sure that would have anything to do with the battery. When the car is running, the alternator supplies power for the vehicle, and even charges the battery. Your issue may be a fuse or a short in the wiring somewhere. A shorted wire could also cause a blown fuse. If the radio/heater work randomly, I'd say you have a short somewhere causing it to shut off at times.

You more than likely have a high temp sensor opening up the circuit when it reaches its limit. It would have to cool down to close again. Either that high temp sensor is bad or your heater is getting too hot.

Several legit reasons for a pool heater to shut off: Requested Temp has been reached; Heat time has expited (you have it go on and off at certain times of the day); Low system pressure (usually due to filter that needs back washed) or you turned the pump off. The heater will not run if there is no water flow. On the other hand, you MIGHT have a faulty pressure switch. To prove, short it out. Remove the leads on the switch (inside upper right) and place a shorting wire in the clips. If it continues to run and you are CERTAIN there is sufficient pressure, replace the switch.

I suspect the heater is fine since it continues to light.

sounds like a flame sensor

The sensor for the thermostat is probably going bad or has bad connections. It is (or thinks it is) heating up fast and therefore shuts of the heater.
