Hi,
There are two things that can cause this...
low water flow
mineral build up in heat exchanger
Check and verify water flow through the heater
if that is ok, then the heat exchanger needs to be cleaned

I appreciate that and it makes sense, I'll try that since we have hard water here in Florida. I was about to just go out and buy a heat exchanger or a heater. You have brought other options to my attention.

You may have a pump problem and not a heater problem... make sure you know which it is... first...
Thanks for the information...My unit will heat up to about 102 at an average rate of 1 degree/minute and then start making the popping sounds... I can hear the heater not getting enough water at that point... Insofar as I can be pretty sure of when it will happen, I can be there to shut it down. Interestingly when I do shut it down I can hear water rush into what I assume would be the heating chamber, It's almost as if there is a failure of one of the valves controlling water flow in to the heater. My question is, should there be a faulty inflow valve would it have to be internal to the heater and if so, is there even a valve to replace?
Regards from Arizona...JR
The bypass kit may need to be replaced which is fairly simply they make a kit. That is what happend to me. I replaced the bypass at the header and the banging stopped.

Thank you for posting your question here on Fixya.com.
Does the banging continue until the heater eventually shuts off or does it quit shortly after the heater burners start up? In either case you can repair the heater for much, much less than a new unit. The bypass may be the issue if it is stuck closed. You will also want to inspect the control valve in the header and inspect the overall condition of the heat exchanger. It is likely aggressive water has damaged some or all of these parts causing the banging noise you hear. It is also possible there is an issue with the pump and/or filter not getting enough flow thru the heater but I have to assume your pool man eliminated those possibilities when he looked at the heater.
Was the pool man not able to repair or at least inspect the heater further for you?
