1988 Honda Shadow Poor Acceleration

I have a 1988 Shadow VT800. It has after market pipes, never been jetted. When I accelerate or bike is under load (up hill for example) I get a hammering affect, like it is only running on 1 cylinder. It cruises fine and light acceleration is ok(maybe a little rough), just when I accelerate. I first thought it was a vibration, but had the shop check it out and everything is fine in the drive mechanism.
The lower the RPM the more prominent the issue is.
I also was wondering about carb synchronization.

You must rejet the carbs to work with aftermarket pipes, which if louder you need bigger jets to deliver more fuel, also, hammering affect under load is usually faulty plugs, which may have carbonized from running to lean

86 Honda Shadow VT1100 motorcycle idles rough

Clean the carbs, check the 2 rubber membranes, clean jets and air passages with thin wire and SYNC the carbs - with this, you will give the engine cylinders the same amount of fuel/air and the bike will run smoother.
