Check to see if they both have the same diameter axle. Harley went from a 7/8 inch diameter axle to a 1 inch diameter axle sometime around that time period.

Check your rotor out closely. Look for a crack in it that runs from one hole to another. The holes are for cooling purposes but if the rotor gets too hot for one reason or another, it'll crack. When it heats up from the braking action, metal one either side of the crack becomes uneven and causes a "click, click, click" noise.
If you don't find any crack, first off that's good, But, then you need a dial indicator to check for warpage of the rotor. Mount the dial indicator on the fork slider and the spin the wheel with the dial indicator on it. Anymore thans a few thousandths could cause the rattle by moving the caliper side to side.
The rotor caliper is mounted so that it will move side to side and the pads are mounted inside so that they "float". They have anti-rattle clips and springs to keep the noise down. Make sure all these parts are in there and positioned properly.

Did you change the rotor as well? I've seen several new rotors from Harley that weren't magnetized correctly. Check it using a screwdriver. It should almost take the screwdriver out of your hand, Compare it with your old one.
To test the alternator output, unplug the regulater at the engine case. Look down into the connector at the engine case and you'll see two metal connecors in the plug. Using a digital volt ohm meter, put he meter in AC voltage, 50 volts or greater range. Make sure you meter is in the AC voltage scale or it won't work. Now, start the engine and bring it to high idle. Put one of the meter leads on each of the metal connectors making sure that you don't touch the engine cases with the leads. You should read 32-40 volts. If not, your stator is not generating current.
If you read at least 30 volts here, I'd suspect the regulator is bad.

Engine oil - 3 qts
Primary oil - 34-42 oz.
transmission - 20-24 ounces.
The engine oil and the transmission oil both have dipsticks. Maintain the oil levels according to the dipstick indications. Each dipstick has two marks. The top mark represents "FULL HOT" while the lower mark represents "FULL COLD" . Check the engine oil with the bike on the side stand. Check the transmission oil with the bike standing straight up.
On the primary, check or add oil with the bike standing straight up. Do not overfill. The oil level should be no higher than the lowest edge of the clutch spring. If you put too much oil in the primary, the clutch will drag making it impossible to find neutral with the engine running.
