SOURCE: 1987 yamaha fzr 1000. lights get brighter when i raise the rpm's.

Check the charging rate of your bike, if the lights are getting brighter on acceleration thn its prolly over charging!
The rectifier could be the culprit.

this happens after they sit a while, get her started, get her rolling, put her in second gear, hold the clutch in, get her up to 20 miles an hour, hold a little throttle on and slam on the rear brake, this usually will free up the stuck friction plates. If not try it a couple of times, it has always worked for me, also if that does not work for you you have to take the side cover off of the engine (clutch side) and using a flat headed screwdriver, and a zip tie to hold the clutch lever back to the handle bar, place the screwdriver in between the clutch plates and gently pry them apart from each other, on your bike I believe you have 7 friction plates and 6 steel plates. ( if you have to remove the cover go get a gasket first).

No one thing controls those items.
The ignition and headlight circuits
each have their own fuses under the seat.

If you have power to both of the coil sets
then the coil for cylinder 3 and 4
might be faulty.

Lights may just have a blown fuse.

You have more than one problem
going on there.

Fzr 1000 exup ru miss fire at 4000rpms

The stator coils and magneto consist of source, lighting and pulse coils. Source coils have two phases or speeds. If the same symptoms apply with as many lights on as you can, you generally have a spot of bother inside the motor. The coils can be tested in situ at a good workshop. If problem is periodically solved with all lights on, your regulator/rectifier and cdi box are suspect. It may also be a case of wrongly sequenced wiring, IE kill switch connected before rectifier or ignition coil wires. The colour connections may be right...just out of sequence. Cheers and goodluck.
