I'm taking for granted that you have a 5.4 liter engine, first is there any check engine light? sounds like it may have a bad cylinder head temperature sensor or possibly a fuel pressure issue.

run fault codes and look for a fuel supply sensor/servo failure. The heat is affecting the fuel system and is causing a fuel vapour lock or is over pressuring the injectors.
Believe it or not. if a manual trans. with a dual mass flywheel if it is bad it will bounce around when cold and will cause false injector contribution codes and make the engine run rough until warm. Or a icp solenoid bad .
Yes. Overnight the rotors tend to rust alittle, and sometimes the first thing in the morning, the brakes make alittle noise. Squeals from the brakes once in awhile is normal anyway. As long as the pads/shoes are in good shape, you should be alright.
