Check and clean all earth straps from engine to body

Test your grounds as the above helpers have stated but test them as you are attempting to start the engine . You need a loaded system test as this stresses the voltage drop of the ground wires .
See if you can pull some error codes from the ECM first. Could be a number of things causing the problem...

Next test is resistance values on the coil packs. If they're failing it will explain the very weak/intermittent spark situation. Go through and check all of your ground leads as well. Make sure they're clean and all are connected correctly from your engine swap.
I hooked up power to the coil and grounded it on the bench and had spark on all 3 coil packs.I have a timing light that is always hooked up and it lights up on the occasional fire. next i have been going through testing all the leads going to the computer, so far they are all grounded. Do you know of anything other than the cam & crank sensors that will cause the computer to not send out a pulse to trigger the coil. I even made sure the radiator was full of water, thats what its came to.The ASD relay and fuse are fine as the fuel pump comes on and I have power to the brn/wht wire that goes to the coil and injectors
Verify the parts store claim that the ECM between the 3.3 and 3.8 are the same. If there's a different reading/sensor value it could cause the problem.
Update, the problem is in 2004/2005 they changed the cam gear and the flex-plate. there are two styles for some crazy unknown reason the changed the notch configuration everything 2004/5 need to be the same. SO. I will be changing the flex plate and the cam gear.
I need to advise, I change engine from 2003 to 2007, I have to put the flex plate and cam gear from the older engine or newer ? thanks for help

Check the fuse for the injectors, some vehicles have the injectors and coil running on the same circut, at the same time check the fuse for the ignition.

You have just about replaced everything that would cause a no start situation. Without being able to do any further testing, the only other thing that could cause that is the timing belt, check that, it could be worn, stretched out, and slipping. Good luck.

I would be thinking that there is a good chance that you need to be checking out replacing the computer, if you aren't getting any communication with the proper scan tool then the computer isn't communicating with anything in the vehicle...... I would have guessed first off that the ignition control module might be bad but that is obviously part of the computer also, I would be looking in that direction.
Car not starting or turning over indicates towards multiple possibilities.
It can be issue with battery or weak battery. But if battery checks out ok, then
it can be starter issue or faulty alternator or problem with low fuel pressure
or no spark at spark plugs due to dirty spark plugs or faulty
