Thanks for choosing FixYa and welcome to the site. They are a few things that come to mind. Your first gear syncronizer may be bad. A worn clutch plate could cause such issues. Your clutch cable may be loose, damaged, or need adjusted. Some vehicles have the cable and others have the hydraulic system. If the line gets air in it, it can cause this, only if it is hydraulic. It could be a bad clutch master cylinder that is the problem. It may be bad shifting links. I know it is a lot but all of them can cause shifting issues. I don't know what all you have checked so far. I hope this will help you.
If thats the case, your pushrods could be clogged as well as the oil return ports in the cylinder head. You can take off the valve cover and see if theres a lot of sludge built up inside the head. If there is, you might want to pull the head off and have it cleaned and checked by a machine shop.
