This sounds like a problem with your thermocouple.

When the main burner goes off it can cause the pilot flame to drop just enough to cuase the milivolts in the thermocouple to drop out and shutthe unit down.


Just remove the end of the thermocouple from where is goes into the gas valve and leave the end that goes into the flame in place.

Clean the end of the thermocouple connect by scraping off just a little metal from the end just about there the nut tightens the thermocouple into the gas valve. After you have exposed some new metal do the same inside the valve where the thermocouple seats into the gas valve.
Use a small pic or similar item to scrape inside the gas valve to expose some new metal there also.

Now reassemble the thermocouple into the gas valve and see if the heater works.

Most gas valves have a flame sensor, which is a metal bulb at the end of a wire. The pilot light heats this bulb, and the valve stays open because there's a flame. If the flame has been out, you'll need to hold down the pilot light button for as much as two minutes after lighting the flame to allow the flame to heat the flame sensor up enough to keep supplying gas when you release the button.

I am just guessing but it may be set to low. The rush of air when it extinguishes could be blowing it out.

If it's a direct spark ignition type heater maybe that's how it's designed to.work .When called for heat pilot open allowing gas then ignitor spark and ignite the pilot then gas valve open and allow gas through burner then unit fires off .
Once temp is met pilot valve closes and pilot out .

Try cleaning the gas tube with a pipe cleaner and insure the flame is in contact with the thermo coupling.
