My 2000 heritage Softail back lights do not light up when I turn on ignition. They work on turn signals and on emergency dual mode. Front lights work fine constantly.

My expertise does not go that far back but if you could post a picture of the assembly I might be able to help if it is at all similar to a later model, which I suspect will be the case.

If you're talking about the "spot lights", there is a special tool you need to adjust them. You loosen the turn signal light below the "spot", adjust the spot light, then hold it with the special tool while you tighten the turn signal. You can purchase the tool from a Harley dealer or some of the aftermarket parts dealers like V-Twin or Custom Chrome, Jireh.
First, I'd try replacing the bulbs in both the front and rear turn signals. See what happens, that's pretty inexpensive to try.
The turn signals are controlled by the turn signal cancelling unit. You didn't mention if the problem was on just one side or if it was on both sides of the bike. I'd try to find someone that had a known good unit that would allow me to try it. The reason, they're expensive. The last one I installed cost nearly $150.
Look for a bad ground connection inside the headlight shell (or possibly elsewhere). The other thing that all of the items you mention that are working intermittently have in common is the ignition switch. With the switch 'on', check for battery voltage at the fuses for the headlight, turn signals, horn, etc. No voltage at the fuses likely means a bad ignition switch.
