1998 chevrolet tracker 1.6 16v automatic trans. engine starts but some times later (twice a day) it stops but runs imediately. few days ago I installed new air filter (the old one was very durty). what is the reason, how u think. thanks. I forgot to say that engine stops when I stop the car by brake and it is in D. and rounds on engine decrise and it stops

The automatic trans has a torque lock kind of another gear...hard to explain but if it stalls when stopping then the torque lock solonoid is probably sticking.

Check for broken motor mount, trans linkage is mounted at some point to the engine and/or trans. When engine moves your linkage adjustment will change.
I would check the vacuum lines thoroughly as one may have collasped or previous owner replaced with a substandard one,which may be partially collaspe then upon warming up will vacuum itself shut causing the motor to surge then fail to run or start if it happens to be a main line that is affected.
Maybe a stretched transfer case chain.
I wouldn't rule out some trans issues
Got the correct fluid in transfer or proper level
The clunk sounds like ,U-joints
Check all the mounts on everything,trans, transfer.etc
