Since your car was the one getting jumped there should be no damage,all I can think is if the batt. was flat dead it may have changed the settings on the body control computer,I would suggest
looking in the owners manual for dome light options ,I think the radio is the "remote control" for a lot of owner options like that.
Also make sure the chassis ground ( the smaller black wire on the neg.batt. terminal) is a good connection.
Typically a battery can power the lights, etc. and still not start the car when it is "bad". The clicking is the starter not getting enough juice from the battery. Jump start the car and go to an auto parts store and get the battery checked. I suspect it will need replacing. In my 2002 the battery is under the back seat but there is a jumping post under the hood.
Sounds like a dead cell/shorted battery. 3 years is a little soon but with the fact that you recently replaced the alternator, I would suspect that your battery is done! Even a weak battery will let you jump one, bad cables usually will let you jump one, but a shorted/bad celll in a battery will prevent them from taking a jump. good luck
