Possible low fuel pump pressure. The system will bleed down overnight causing longer time to build the right pressure to start. This would also cause a lean condition causing hesitations. Possible weak pump or restricted fuel lines, Test with a fuel gauge on the fuel rail. Should be 35-45 psi while cranking.

If the fuel pump(s) run while the pressure is falling, replace the fuel pressure regulator and (although I'm sure you've already done this), replace the fuel filter. If the fuel pumps appear to be turning off by themselves, replace the inertia (fuel cutoff) switch.

check the vacuum lines on the engine.sometimes these will crack or develop a small hole or break and it will **** too much air in the engine causing it to act that way.
Could be a faulty oxygen sensor, or something, but I think I'd check fuel pressure first, to confirm that it's getting necessary pressure to supply engine in the first place. Plugged fuel filter or weak pump would cause pressure drop, thus lean mixture as well.
i would have to take an educated guess and say its the fuel pump, but the first thing to do is chk. fuel pressure if pump runs, canyou hear it when you turn the key to the on position? if not chk. fuse if thats ok, chk. relay should be under hood. turn key on and listen for a click if you hear a click than relay is working, but its not the same for fuel pump they can sound like there running but it might not be putting out any pressure thats ware fuel pressure chk. comes in. now if fuel pressure chks. out ok than its most likely electrical. if you know of someone around your area that would scan the computer for you would help, sense you said chk.engine light was on, might give you a good idea whats up.
you might want to chk. the crank sensor and or cam sensor. sounds more to me that it could be fuel problem. chk. fuel pressure. pump could be on its way out. don't be fooled by hearing the pump running as they sound like they are pumping but there not, at least not enought pressure to keep it running. pressure should be around 50 p.s.i.
