The central lock system won't exactly lock the fuel "cap" but it does have an actuator that extends to prevent the fuel door from opening when the doors are locked. Easy to test, as long as that's working then you're lucky enough to not have to bother with a locking gas cap & more keys!

I think you should try this website link that I have attached. It helps you repair your vehicle easily without more help. Ask the girl in chat at the bottom of the page
Does the key still pop the trunk/hatch? That would also indicate whether or not it was the key remote. If that function works it's probably nothing on the car (i.e. "receiver") end.
There is a very good SAAB forum that would likely be the best place to find out if somebody has has this issue before and what they have done: www.saabcentral.com
On 1999 9-3 models there is a fuel filter located under the pass rear door. However if this was plugged it would not kick back in after a short time. Typical suspects are crankshaft position sensor which will work well on a cold engine and intermittently cut off and on when the engine is hot. Its a cheap sensor, and very easy to change. Possibly check condition of spark plugs and the DI cassette as well. Also check function of Fuel pressure regulator. Any fault codes stored (CEL on?) Justin Duthie Strictly Saab Melbourne, FL
