    It's 6 cyl.

does this car have a 4 cyl or 6 cyl if it is a 4 cyl it more than likely is behind the timing belt cover and relatively inexpensive to repair usually it is recommended that the water pump be replaced at the same time you have the timing belt replaced at 60.000 mile intervals as a preventative maintenance

if you think it needs rod bearings, it needs a lot more than that, the engine has to come out and apart. what engine size? its going to be expensive, crankshaft, oil pump, ect. if it has a 2.7 engine they are bad news.

We are unable to locate the fuel filter on our 2001 dodge stratus

If your Stratus has a filter external to the tank, it likely is mounted near the tank possibly on a bracket.
Otherwise, it is located inside the tank attached to the pump and should be good for the life of the pump.

I drained the radiator to put in fresh water water came out black

You should be using Antifreeze in the coolant system cause it boils at a higher temperature and
will not evaporate.plus rest protection and lubrication for the water pump. Water will rust the water jackets inside the engine and ruin the cylinder head gaskets .I suspect the leak is either a simple fix like a hose or water pump seal a big fix like a cylinder head gasket. Water can cause all of these problems.
