Try replacing your fuel shutoff solenoid. This is an electronic device in the injector pump that is responsible for cutting fuel when you turn the key off. Otherwise, the engine would never shut off. If this malfunctions it can cause issues like what you describe. It can also fail in the opposite position, making it impossible to shut the engine off short of cutting the fuel lines. You may consider calling a local diesel shop and ask them if that is something they have in stock and if you can replace it with simple tools. I have never touched a cummins, but I know they use Bosch pumps and Bosch pumps on VW use these solenoids.

Next thing to check... there are small steel fuel lines connecting each injector to each other. I think those seal with a copper washer gasket. Make sure those are tight and not leaking. If air is introduced into the system it can cause the engine to stall or run rough. Make sure all other fuel lines are in great shape and tighten down all the clamps. Good luck.

14 volts is close (14.5-14.8 volts is required
and 9 when shut down indicates a bad battery
have it load tested and then have the alternator tested for rectifier pack operation
there should be 14.5 volts DC at the battery when running or it is not charging the battery
if you have 14 volts AC replace the alternator with a serviceable unit

Still trouble with my 2001 Ford Windstar after replacing spark plugs and wires. It always starts instantly though still running a little rough. Sometimes the power doesn't kick right in to climb

I would suggest you run a compression check on this engine and also have the coolant recovery tank tested for the presence of combustion gases with a gas analyzer, any gases would indicate a leaking head gasket. Any engine cylinder that is lower than 5% of the highest reading cylinder in pounds per square inch has a problem like a scored cylinder or leaking intake or exhaust valve seat.

Without any other symptoms it is hard to diagnose; could be water in the fuel or a plugged up air filter, that effects idle first, take it out and see if it idles fine, if so get a new one. Take out fuel filter and dump in a glass bowl and analyse for water... get a new one... Is it different when the engine i hot or cold?

1999 TJ Wrangler/Sah runs rough after warm

we have the same problem on our 2004 dakota. The mechanic says that it could be the exhaust vacuum that needs to be replaced. Also, they also mentioned that sometimes when the catalytic converter is plugged it acts that way also.

Let me know if this helps.

1991 toyota 4runner v6 auto rough start

Possibly a leaking head gasket. Water/antifreeze seeps into the cyllinder when it cools off, and then it won't fire properly until the coolant is blown out the exhaust when you start it. Let it warm up with the rad cap off. If you see bubbles continuously coming up to the filler hole, you have a head gasket problem. Do you have to add coolant monthly, or weekly?
If you're lucky, it could be just a spark plug that doesn't want to do anything until it warms up, or it could be a valve.

I think you are onto something. The thermostat in my opinion is too low causing the radiator to not cool enough before it is sent back into the motor. The block and the pistons are heating up causing it to run poorly. When was the last time you had your radiator flushed? ( I would have said that the headers are heating up the starter and this is causing the drain on the battery but you stated that once you get the car started it runs rough so i would have to rule the starter out.)
