Take it to your local auto parts store they will check the error messages from the computer for free and might be able to help you find the part you need... If not bring it to a repair shop.. Could have a bad spark plug or bad injector etc to many things to list.

Could be a lot of things ... could be something as simple as a piece of dirt or leaf in front of the mass air flow sensor. This will give the computer false readings causing it to adjust the fuel mixture causing the car to run rough.

Wrench light comes on car looses power, shut car off restart no issues till later then light comes back on and car looses power
run fault codes to find the reason that the CPU keeps going into limp /shut down mode. Check oil level and water level in the radiator.

07 Ford Fusion: Replaced the battery got the wrench light. Went through the limp mode procedure and the wrench light went out but the emission light (engine) is now on. Will it relearn and go out?
yes, it should relearn after a 10 mile drive that includes city, highway driving.

may have to disconnedct battery again for 2 hours.

I think you are referring to the oil change reminder. Call a ford dealer and ask them how to reset that light.

Throttle does not work-wrench light on
Certain emissions parts are covered 8 yr / 80,000 miles (e.g. PCM, ECU, & TCM). I've also read of bad gas caps leading to problems. Have you changed gas caps or added a locking cap that's not Ford approved for this fuel system?

2007 Ford Fusion shaking when stopped
Sounds like a missfire, check spark plugs and HT leads from coil, they suffer from water damage from the windscreen washer jets. If water found you will need new coil, plugs Ht leads and revised washer jets from ford.
