most likely bad glow plugs and wire harness. take a test light attach to positve side of battery and touch the top of the glow plug see the one that does not light the test light up is your bad one then look in the harness at the connectors if the are dull and not shiney you will need to replace the harness just take the harness and cut and **** connect them together it is easier than running to ecm. good luck. also check you air filter make sure it is not clogged.

I'm inclined to believe that it would be good, from a troubleshooting point of view, to have the PCM fromt he truck that the new motor came out of, to get hte EPROM.
What are the codes for the engine now that you swapped engines?
I would at least try to erase codes with a scanner, to see which codes come back.
