My first thought here is your drive shaft u joints, but only because I've been stranded more than once by these. The higher torque of second will definitely make a worn u-joint "clunk". with the window down listen carefully as you engage and release your clutch in 1st gear, if you here any "clunking" noise I would check your u-joints. To do this SAFELY;ie, using jack stand etc. get under your car and try to turn the drive shaft by hand with the car in gear. ANY play in the drive shaft is bad. I'm not sure if you meant you've changed your clutch and the pressure plate or you did change out you flywheel. either way whichever you did not change could definitely be warped.

Grinding/rubbing noise after transmission bearing repair. made a popping noise while driving at normal speed. starting making banging noise. gets louder the faster you go. changes gears fine though.

an educated guess would be that the flex plate isn't on correctly , id get it back to repair place , if flex plate is it and it falls off or breaks then input shaft will break as well !!

Clanking noise coming from Allison Transmission on a 2001 Chrevrolet Silverado 8.1 Liter engine

this does sound like theres a loose line tapping the engine/frame,during warm up the engine idles faster which could make it vibrate faster causing the the clanking or tapping noise,if this has started after trans fluid change, then check the lines running from the trani to radiator sometimes the service person might bang into something causing plastic clips that hold the lines to break, try getting under it and have someone start the truck and listen to see where it's coming from also hold the lines & see if the noise stops, the service guy could have unbolted something & never put the bolt back causing the clank ex.line may have a clip holding it thats bolted to the trani pan ?good luck

My pajero manual transmission 4WD has a clanking noise after you have driven it for a long time. when the transmission becomes hot the clanking noise appears. but when i step on the clutch the noise...

hi.
a transmission problem when hot, but ok when cold, would suggest that the oil in the gearbox is getting too thin when it heats up.

you say that the transmission has been pulled out but do you know if the oil was actually changed in it.
if the oil has not been changed, drain it and replace with the specified oil.
if it was changed recently, then i would consider using a thicker grade transmission oil instead.

changing gearbox oil, is normally a matter of removing the drain plug on the bottom to drain the old oil, and then refilling using the level plug on the side of the engine.

Loud clanking noise in gear if the clutch is not engaged

Almost sounds like a throwout bearing problem. Either way, bring the car back and make them fix it. It will be covered under the warranty so dont let them try to convince you otherwise.
