it seems your computer or the pen drive or both virus infected.
press win button + R - type cmd - type H: (if your pen drive recognized as H or (whatever your pen drive's drive letter)
then carefully type the following without bracket [attrib -r -s -h *.* /s /d]
press enter. now check your pen drive. if you could not, inform me i'll give images with explanation

My folder's turned into 1 KB Shortcuts on my 500 GB WD Hard Drive, it seems like memory in my HD is used, but when i click in to open folder it says that file cannot find :(

If you are using windows 7 or vista.....just insert your usb drive in your computer then there will appear "SCAN AND FIX" window.

Now click on scan and fix.....
