you probably have to have the interface module replaced. Pretty common on this model for those to go bad. If you contact Bose, they will repair it for a flat rate fee.
The device which sends Audio to Bose causing this issue. I have my Bose Cinemate connected to TV and it will remain until I switch off Bose Interface via remote (Even TV is switched off).
Overheating cause this issue, so keep the Cinemate to have some space to cool.
If you can't get this to work, I suggest you try to return the remote and buy and harmony remote. For me it worked very well with everything including old audio amps and you can configure your own activities.
Do the same thing by unplugging the power, but also unplug the interface module (box with red/green LED light) from the sub woofer / bass module, and wait 30+ seconds. Plug the interface module back in first, and screw it in as tight as possible. Then plug the power back in and try the remote. This should fix your problem. :)
If this doesn't fix it, you will have to purchase/replace this module through Bose. (anywhere from $40-$60 if not under 1-yr warranty.) If you're still under warranty, it's a free replacement.

Take their offer Bose is not that forgiving.
Send it back let them deal with it.
If you try to DIY it you'll void warrenty and will be totally SOL
