You must try to crank it by hand ,remove spark plugs so there will be little compression and then try to turn the motor it should turn without to much force this will indicate the motor has not seized when hooking up a jump start do not connect both leads directly to the battery ! the red + lead should connect to the red+ on both batteries but the neg lead - should not go to the battery post but to a ground usually directly to the metal engine cover or you can damage the battery !

SOURCE: 2006 yamaha waverunner wont idle

what is it idle at? how much? remove your seat check air filter if is black oily remove it and see if that fixes your problem you may want to change your spark plugs as well # one cylinder may be starting to foul the new yamahas are the worst for fouling plugs use a cr8eb instead of the cr9eb the 8s are hotter and work better try those and let me know thank you

Got my 2009 Yamaha FX sho waverunner under water, drained the water from the hull and tried to start it. Turned over 5 or 6 times and stopped. Pulled the air filter out and of course had water in it....

remove all sparkplugs and hold full throttle and crank over several times to get water out of cylinders ! have a jump pack ready as battery will die ! use carb cleaner on the plugs each time you try to run after this , hope this has only just happened as internal damage might already started ! if all ok check the engine oil also as water normally gets in after this problem ! if oil is milky then change oil several times , run for 15min on hose each change until oil normal colour ! then you must take for a run for an hour to help dry it out !

Yamaha xl 1200 waverunner crankcase filled with water ! how do we save this motor?

plugs out and crank the water out , put your finger over plug holes as you do this and will help purge water from crank ! Plug caps away from plug holes !! have a battery jump pack ready as will take a while ! if plugs ok then clean with carb/brake cleaner once most water is out then put a sqwert of fuel in each cyl then plugs in hand tight and get cracking coz if left too long crank etc already rusting ! DONT STOP till you got it running as you will have to clean the plugs several times ! Try all three plugs at first then if struggling two plugs and one out with rag over hole and plug cap away safe from plug hole so not to spark fuel !!!! NO SMOKING !!! Fire extinguisher handy !!! once running ON ALL THREE CYL'S , not one or two as you can sieze the engine take to lake and give a good run and making sure all cyls working ! can do this while strapped to trailer in water as long water circulating !

Waverunner sat for 4 months. thought battery was

Try jumping the waverunner using a set of jumper cables and your vehicle, this will rule out if the battery is bad. If you still have the same issue, check the connections. The connection at the starter or another place may have corroded a bit. Yet another option is to remove your spark plugs to make sure that your motor has not hydraulically locked. Once you have removed the plugs try and turn over the engine. You may need to ground out your plug wires if you have an electronic ignition to protect it. I hope this helps.
