If it is a governor issue then the fix will be done at a diesel specialist shop and the pump recalibrated to max fuel delivery at governed rpms
what could be an issue is the injection point and the degrees advanced that point is occurring
check the timing and set the pump to inject on that injection point
again if it is a rotary pump ( pipes out the back like a distributor cap) the timing is achieved by a special tool inserted into the front section of the pump and will require the services of a diesel specialist
consult with a service agent for Kubota or a specialist diesel shop in the area check and adjust the valve clearance to specifications

Unscrew the screw on the bottom of the carb until is runs right, if their isn't one use the lowest adjustment screw on the carb.

it starts from cold because the auto choke is on ,allowing a richer mixture ,try removing the sender unit in the tank and seeing if the connection from the pump to the outlet connection is ok or leaking causing a loss of fuel pressure

If it is a hydrostatic transaxle check to see if it is leaking,if it is then there really is no economical repair to transaxle. If it isn't leaking then It sounds like the oil in transaxle is degraded.The transaxle is supposed to be a sealed unit requiring no service but over time the oil will get dirty enough to cause problems like you are describing.Remove the back hitch plate and look at the transaxle it will have a rubber vent hose or a 1/4 Allen wrench fitting on top. You will need to purchase a battery suction bulb from sears automotive and use it to remove as much oil from transaxle as possible. Warm the transaxle up first by running it around,then suction the oil out.Refill with a good synthetic motor oil 15w-50 or 20w-50 like Amsoil or Mobil 1.Do not use transmission fluid or hydraulic fluid. When adding the new oil back fill it to within 1.5 in from the top,be sure to allow this amount of air space in top of transaxle for expansion.

You have a safety switch not working or it may be not pluged in all the way. It could have happen while putting the deck back on by hitting the switch. May be on the clutch, deck, blade lever or seat.
