Heater starts, fan runs, injecting fuel but won't fire up

When you say it fires with starting fluid can you keep it running with the starting fluid or does it just fire while cranking the starter then stop when the key is turned to run if it keeps running with the starting fluid then you still have a pump problem or the filter could be plugged or the carb could be bad but if it'd fuel injection then it might just not getting enough pressure fuel injection takes high pressure

Have you done a new fuel pump.

Janitrol heaters can be dangerous things and you should only mess with them if you know what you are doing. Since you have asked the question here, I might assume you don't know what you are doing and as such I would advise you to take it to a qualified technician. There was a case of a Janitrol heater exploding in flight, blowing the nose off a piper Aztec. Luckily for the pilot, the good old Aztec has a tubular metal frame at the front, which supports all the necessary structure including the nose landing gear. He was able to fly the aircraft and land safely, although it was a bit cold and draughty.
The Heater has a built in logic sequence. If any parameter fails it will not start. First it needs combustion pressure which is supplied by the fan. Then it will check the overheat switch and if it is cold enough it will start the ignitor. If all the ducks are in a row it will finally allow the fuel to be injected, but if the fuel pressure is not sufficient the fuel solenoid will not open. If the fuel is injected with no spark, any subsequent spark will blow it up. That is why you don't mess with it. Testing different items out of sequence can cause the item to stop or start at the wrong time. If at any time the start sequence is interrupted, the whole start sequence will start again from the beginning after at least one minute of purging air has been pumped through the unit by the blower fan. If the fan is tired or the airflow has been restricted or too much fuel is injected, the unit will overheat and will automatically switch off the fuel. The fan should continue to run, but generally a manual reset is required to alert the operator that an overheat condition existed and may still exist.

Most newer cars are very sensitive to being ran low on gas. The fuel pump is in the tank and relies on fuel to cool it down. Your fuel pump is now probably not pumping the required pressure for the fuel injection system to work properly (or at all).

The first thing I would check is fuel pressure. This type of fuel injection requires a minimum fuel pressure in order to operate. If fuel pressure is as little as one psi below minimum the vehicle will not start. You can try squirting a couple of shots of carb spray into the air snorkel while somebody cranks the engine over. If the engine starts and then dies you now you fpdeffinetely have a fuel issue. If the engine still won't start check for spark. Let me know what you find. Fuel pressure at idle is normally 30-35psi. Start by taking the gas cap off, and putting it back on. That will De-pressurize the fuel system. Also, make sure you have gas in the car. I have seen gauges on these cars read wrong. I hope this helps.

are you getting continuous spark? bad electronic module? check spark first. should be continuous. do you have oil pressure...some vehicles won't run if oil pressure is not there.

check the fuel pump and injectors

If the fan was working, but the fan is not working now after replacing the whole kit, then something was installed incorrectly during the installation, possibly the rotor gap or rotor thickness is not correct or vane/vanes installed 90 degrees off.
