How do you align the printer. I'm able to copy good copies now, but when I go to print a doc it is doubled up. I have tried the alignment check multiple times and is getting worse

The machine will attempt an alignment each time you replace a cartridge. Until the cycle is completed it will retry each time the printer is powered up. Sometimes it is handy to keep a clean copy of the alignment sheet to let the machine align on that, rather than waste time printing new ones especially if the copy ain't to good.
Only at the right side?? Check the linear encoder (plastic strip behind the carriage). It's for "horizontal measuring". Try to print without high speed option (printing only one direction).
The printer needs to be aligned and it wasn't done after changing the catridge so it does not want to continue. Have you tried pushing the flashing copy button to print another alignment page? Do you know how to align the printer?
After changing a cartridge the printer wants to print an alignment page to make sure that it prints correctly. Some printers have you print a page and they auto align themselves. Others cue you to print the alignment page which has a picture or other graphics that are in specific places and then it instructs you to insert the alignment page face down and press "ok". The printer scans the alignment page and configures the print heads to set up by the marks. It uses the alignment page as a map of where the print should be on the paper.
Try unplugging the printer from the power supply and wait about 30 seconds. Then plug it back in and turn it on. The display should say "print alignment page". Choose yes or confirm to continue. Your printer will either print the page and align itself, or print the page and tell you to insert it and continue. Either way follow the prompts and complete the alignment process in order to continue printing as normal.
If you are unable to get the printer to reset and start the alignment procedure over again, please advise and I will help you solve this problem.
Start up your multi-function printer and computer. Wait until it has
powered on completely before beginning.
Open the printer's lid and place your item on the copying surface with
the side you want copied face-down on the glass. Double-check the
alignment.
Shut the printer's lid. For large items, such as books, you may want to
remove the printer lid rather than forcing it closed.
Choose the kind of copy you want: black-and-white or color. You also may
have to select the kind of paper that you are copying.
Size the copy to the page if desired. Some multi-function printers allow
you to expand or shrink the original to fit different sizes of paper.
.Enter the number of copies you want. You may do this on the
multi-function printer or in the print setup of your computer. Make sure
the paper tray has enough paper to finish your copying job.
Press the "Start" button. Other names for this might be the "Copy" or
"Print" button. Remove the pages as they are delivered from the printer's feeding
mechanism.
Do not tug on the copies as they come out. Let them fall into
your hands.
Align your cartridges to solve print quality problems such as:
• Characters are not properly formed or are not aligned at the left
margin.
• Vertical, straight lines are wavy.
1 Load paper in the paper support.
2 On the control panel, press Copy.
3 Press Options until Maintenance appears.
4 Press the right arrow until Align Cartridges appears, and then
press Select.
An alignment page prints. Once this page prints, your automatic
alignment is complete.

My Brother printer MFC-465cn is doing the same thing. I have workaround / worked-around it by disabling bi-directional printing. Then print is clear. It's as if the head is shifting an irregular amount on the opposite direction, like the head is loose.
Same for copies. If I use the PC interface to make copies, I can set the copy printing to be mono-directional, then copies are clear.
1. Turn on the HP DeskJet. 2. Disconnect the USB cable from the all-in-one. 3. Press the sequence of front panel buttons below to start the print cartridge alignment process. The button-press sequence must be completed within ten seconds. It might take several tries to complete the sequence within ten seconds. 1. Press and hold Cancel . 2. While holding Cancel , press On . 3. When the Check Paper and Check Print Cartridge lights begin to blink simultaneously, release both buttons. 4. Press Cancel again. 5. Press Copies . 6. Press Paper Type . 7. Press Color Start Copy . The alignment page will begin printing. If the alignment page does not print, repeat the button-press sequence in this step. 4. When the alignment page has printed, place the page face down on the scanner glass and press Scan . The alignment is complete when the On light stops blinking. 5. Reconnect the USB cable.
On the printer hold down the CANCEL button then press and hold the ON/RESUME button until the CHECK PAPER and CHECK PRINT CARTRIDGE LIGHT both blink simultaneously.
When both lights are blinking press CANCEL, COPIES, PAPER TYPE, and COLOR START COPY one after the other. All this must be done in under 10 seconds for it to work. Once this sequence of buttons is completed correctly in under ten seconds an alignment page will print.
Could be a number of things. I would try looking in printer settings first. Click on your printer, go to properties and check all settings, it may be set to do this or similar. If no go, try uninstalling and reinstalling it, or just turning it off and unplugging, replugging and turn on again can often reset irregulariites. Also try resetting default printer settings too.
