When I plug Flip Share into my computer or my laptop it says "Flip Share has stopped working A problem caused the program to stop working correctly. Windows will close the program and notify you if a solution is available." It will not let me view new movies from the Flip Share. I am not able to download the new movies onto my computers.

These devices are more like cellphones. You charge it when it needed some charging. Once full, you remove it from the main plug and use the battery. If you do otherwise, it'll shorten the lifespan of the battery.
Running programs themselves do not directly cause damage to the physical device. They may form as one of the elements that can cause, say your processor to work harder and therefore needing more power from the battery. But apart from that I think it's wrong to say that programs themselves were the caused of the battery failure.
You can restore your computer to a time before this happened with System Restore.Go to Start, Help and Support, Undo changes to your computer with System Restore. If it froze then the installation should not be complete. If it is. Go to START / CONTROL PANEL / ADD REMOVE PROGRAMS / When the list of installed programs populates (comes up) scroll down to highlight the Flip Share and click on change remove and wait till it goes away, usually less then 15 seconds. Answer yes to any questions that come up during the removal :)
Your problem is a little hard to say. Have there been any power outtages or has you computer been powered-off rather than the regular shut-down procedure. Windows registry and programs can be thus corrupted.
Also computer viruses can disrupt programs so please run for example Mcafee's free online anti-virus to rule-out a virus problem. http://us.mcafee.com/root/campaign.asp?cid=45694
Even if you have an anti-virus installed, it needs to be running the latest virus definitions.
You could also try in programs accesories system tools to select "system restore" and bring back your computer to a date where you understand the problem was not happening. (Try this one last)

1. Adjust the power options on your laptop to ensure it does not sleep/hiberate ever.
2. Reset the camcorder by inserting a paperclip into the hole in the
tripod mount. Hold the paperclip in there for about seven seconds.
3. Then immediately plug the flip into the cpu.
4. You may not see anything besides the little blinking white light on
the USB arm for a while (about 30 minutes maybe) but leave it in.
5. Eventually it should spring to life and show the recharging battery
on the little screen (the Flip Share program may start too.)
6. Leave it charging until the little white light stops flashing - full charge about 3 hours.
7. You can then remove the flip and change the power settings back to normal.

Have you tried resetting the camera? Hold down the power button and the red button simultaneously until the camera shuts off (takes about 10 seconds). Then, just press the power button again and the camera should turn back on. I had the same problem; when I pressed the red button to stop recording, the camera froze, and the red light remained on. I tried resetting it like this, and it seemed to work.
