If the battery light is on you alternator is not charging.
Check that first , as for the trany , when voltage drops below minimum requirement , computers may act up wierd.

your gear selector linkage cable has come adrift from the linkage bracket just below the battery tray ,you can temporarily fix with two cable ties ,but will need to replace one of the two cables one is for neutral and the other is to select gear
Your alternator can be the problem yes. It sounds like the alternator is overcharging. However, the alternator regulator is part of the computer. If you dont feel comfortable enough to diagnose yourself, then take to a reputable shop to have them confirm.
DO NOT DISCONNECT THE BATTERY WITH THE VEHICLE RUNNING AS THIS CAN POSSIBLY BURN OUT YOUR COMPUTER
As far as the 3rd gear issue it may be in a limp mode due to the over charging of the system.

Could be a eloctronics fault! Have a reputable autolect.shop do a diagnostics check, alternativ solution fit a Bosch replacement alternator.

You are going to have to get the computer reprogrammed to restore memory.Loss of battery power will erase the computer knowledge,and the ecm can not tell the car how to operate correctly.
