I have a 2004 mazda 6 the car jumps from 1st gear to 3rd and the battery light comes on what can it be

If the battery light is on you alternator is not charging.
Check that first , as for the trany , when voltage drops below minimum requirement , computers may act up wierd.

    I am having this same issue on same year and style madza, however I had alternator replaced twice, idle pulley replaced and transmission fluid flushed. and battery light still on and car still shift into 3rd and only 3rd. not sure what to do NOW :/

your gear selector linkage cable has come adrift from the linkage bracket just below the battery tray ,you can temporarily fix with two cable ties ,but will need to replace one of the two cables one is for neutral and the other is to select gear

Your alternator can be the problem yes. It sounds like the alternator is overcharging. However, the alternator regulator is part of the computer. If you dont feel comfortable enough to diagnose yourself, then take to a reputable shop to have them confirm.
DO NOT DISCONNECT THE BATTERY WITH THE VEHICLE RUNNING AS THIS CAN POSSIBLY BURN OUT YOUR COMPUTER
As far as the 3rd gear issue it may be in a limp mode due to the over charging of the system.

The battery light is on has been for a few days. The transmission is now stuck in 3rd gear. The battery is brand new.

check the alternator. you are not putting out quite enough voltage. hey, my wife says i'm a couple of volts shy of a full charge too!

Could be a eloctronics fault! Have a reputable autolect.shop do a diagnostics check, alternativ solution fit a Bosch replacement alternator.

solenoid may be going out. to keep from having to shell out big buck later on, take to the dealer for a $60-80 diagnostic fee if it's out of warranty.

You are going to have to get the computer reprogrammed to restore memory.Loss of battery power will erase the computer knowledge,and the ecm can not tell the car how to operate correctly.
