Just got a 9080c, working great except for the skip blank page function.
We have a few pages from emails and such that have a second 'blank' page however when the original was printed, it printed on to two pages. We need to keep both sides as the front page says 'Page 1 or 2' - so for compliance we need to prove there was indeed nothing on Page 2.
On Page 2 (the other side of the page there is 'Page 2 of 2' printed on the top right and also the date '03/01/2007' at the bottom left - nothing else. This to me is more than 0.1% of the page cover in black pixels...however it just skips them...
At the moment our scanner employee is duplexing the whole lot and then manually removing the real blank pages...

Have you adjusted the blank page slider i? Move the slider to set the Ratio of black pixels between 0 and 20%.
The Canon CapturePerfect 3 'Skip Blank Page' feature. This feature has an area which ignores the outside area (approx 10%) of any page. As your image is within that area then it assumes that this is a blank page!!! This is a part of the ISIS/Twain Driver parameters.
The other post is correct when they say that the easiest thinh to do is to mark the orriginal.
We have the same problem where I work. We use a black texta and draw a line down the middle of the page. This gives the scanner a point to pick up apart from the minimal text at the top. However, this will only work if you are happy to have a line on your scanned document!
