When the cover is removed it reduces the primary air to the burner for combustion, this means that with the cover in place the fuel/air ratio was too lean to establish flame. The likely culprit is: nozzle that is partially blocked, this is normal as nozzles last around 1500 hours but let them sit over a summer or two and they are gone, always replace the nozzle at the beginning of the heating season. If you have NOT adjusted the fuel pressure (and I hope you didn't) you should remove and inspect/clean the internal pump screens and external filter (if equipped).
It sounds like you are having an airflow problem since it lights fine with the cover off. You need to adjust the airflow the burner or look for some type of obstruction.

Try another charger, yours may be faulty. Alternatively,the battery may need replacing as it is no longer holding charge, these can be obtained very inexpensively from Ebay and you will just need a small cross head screwdriver to remove the cover on the back of the DS lite, then tap the unit in your hand to dislodge and remove the battery.
check to make sure that the poilet lite flame is touching the tip or top of the thermocouple. the pilot lite needs to heat up the thermocouple so that the thermocouple opens the gas to the main gas log. a cold thermocouple shuts off the gas to the main gas log or gas burner and a hot thermocouple opens the gas to the main burner. the pilot lite flame must be touching the thermocouple to heat it up. pilot lite orface needs to be clear to let the pilot flame gas through with enough pressure so that the little flame can reach & touch the thermocouple. Pilot lite gas feed tube must be clear to let gas through. Use compressed air or a fine sewing needle, or even carb cleaner to clear out orface hole and gas feed line to pilot lite.
important!! WARNING: if you use carb cleaner,make sure all the carb cleaner is dry,soaked up with paper towell or kleanex tissue and blowed out with compressed air , because carb cleaner can burn just like gasoline; so any carb cleaner must be compleatly gone before you attempt to lite the pilot lite.
There is a valve which you are bypassing when you press the pilot button. It is usually a sealed hydralic valve which holds the gas on as long as a flame is on the bulb. This expands the fluid and keeps the gas valve open. If the bulb moved and is not in the flame, or near enough, it will not stay on. Also since it sat for a year the internal workings of the valve could have "gummed" up. You need to replace the valve. You did not mention the name or model of the unit. Do a search with your units brand name followed by heater followed by parts. This should return dealers who can supply the part you need. Let me know if you need anymore help.
If you have not found the problem yeat, it IS the thermocoupling( or pilot generator(same thing))
You may test by placing a multimeter on the red and white leads coming to the gas valve. you do not need to disconnect the leads first but you can
