Yes it is. The easiest way to go about this is to get a stereo mini male to left and right male rca cable. Connect the stereo mini end into your ipod, and the left and right male RCA end into an available input on your reciever. Change the input on the reciever to correspond with the input you connected to. Ensure your ipod is powered on and playing with the volume turned up. This set up will play through your reciever but will not charge your ipod. If you want it to charge while playing, than you will need to get a dock.
Since you are already using cd and tape inputs you can use the audio part of any video input (I think that this amplifier doesn't mute the signal in case of no video input). Since your i-pod is a portable device it's a good idea to use the front panel (video 4 input) audio connectors.

Have you got the sub defined to the Onkyo correctly? Try conencting the sub's input to one of the Tape Out connectors and play some FM through it. That will prove if the sub is alive. The nwe can troubleshoot the correct failing device.
Aux is just a generic label for any unassigned high-level (non-Phono) input. They're all electrically the same as the 'labeled' inputs.
Use any of the following instead (whatever is available and convenient): CD; Tape 1 In; Video 2; Video 1 In - then selct the appropriate function to hear the program.
This unit is in protect mode. This means that a problem was detected and the unit has shutdown to prevent further damage. The most common cause of this is failed output transistors. Plan on $20-$40 for parts for this repair.
AV receivers are notoriously incompatable for Bose 901s. The problem is the EQ charges the entire system and could damage the surround processor. Some higher end AV receivers, including some of the newer Onkyo models have pre out power in inputs on main or all seven channels.which you could install your EQ directly between pre amp & power amp without damaging processor. You can also add a two-channel amplifier to the pre out jacks front channels and use your recever's remote to control volume.
