I'm not sure which version of windows your using and I can't say for sure on version above Windows XP. You should be able to go to "Add & Remove Programs", sellect "Add & Remove Windows Components". Remove the drivers for the joysticks, reboot your machine then using the same process add the drivers again. This should reinstall the drivers without having to fully reinstall windows.
If this doesn't work, again depending on your version of Windows you should be able to do a "Repair" install instead of a "Full" install this way you won't loose everything.
