SOURCE: My Mustang Cobra has a Viper alarm system that won't set
Under the dash, Your installer that worked on your Cobra should have put an valet button under the dash, It is a small round Black button, Ok with the driver door open,,put your key in the ignition and go to the on position, Locate the black button before you do this, once the ignition is on hold the black button down for 3 seconds hit it once more and then turn the ignition off, the light should start flashing again and the chirp for arm and disarm with work again, What you have going on is called Valet mode which is designed to put the alarm side of the system to sleep which can happen from accidentally bumping it.
Hope this was helpful.
