Is there a way you can check the save option of the application. Maybe the problem lies there. Another thing you can do is delete all the pictures that had been saved on the computer and try to synchronise you camera and computer again (if you haven't deleted the images from your camera) and update your images automatically. If this does not work, let me know your operating system and the make of your camera.
If a file is already saved, a computer will not save it again in the same location. If you want to save the same files at different locations, just start a new folder. I use the download date for a new folder, each time I load from my camera. Check the pictures in question. You'll see that they are the same picture, with the same identifier number, or name.
