Sounds like you would file a 1040NR and report the income you earned and your business expenses as an independent contractor on a Schedule C and the net income or loss from the Schedule C will go on line 13 of the form 1040NR if you are a individual an not a partnership or a corporation.

What happens if you get an IRS 1099-MISC, Miscellaneous Income and don't file taxes?

That is sent to you for you to declare any Miscellaneous Income you receive that is not part of your employment. The obvious thing is bonuses paid as a lump sum in cash, or if you do work for another company are weekends and are paid in Cash. Send it back marked 'Not Applicable' or 'Nil' in the boxes. They will let you know if they have 'information' that you have another income.

Payments to others

If you are involved in a trade or business and receive payments from other people or entities, these transactions will likely be reported to you and the IRS if they total more than certain amounts during the tax year. Depending on the nature of these payments, the IRS requires the amounts paid to be reported on either Form 1099-MISC in the case of payments for rent, royalties, prizes and awards, substitute payments in lieu of dividends and other items or 1099-NEC if the payments represent nonemployee compensation.
Prior to tax year 2020 these payments usually appeared on Form 1099-MISC. Now, businesses must separately report nonemployee compensation on Form 1099-NEC. Any payments made to employees, including income, retirement contributions, insurance payments, expense reimbursements and travel expenses, typically go on Form W-2. Other than the change for nonemployee compensation, the use of Form 1099-MISC remains mostly the same for payment reporting.

WHY cannot I find my ITR12 form on my e-filing? If I log in I see my details and all the previous years forms, but no 2019 to submit my Income tax

Nothing to do with FIXYA dot com. You need to contact the tax office, we are not they. I don't know what it is about South African nationals Elsa, but they have no clue where they are posting and who they are talking to!

An ITR12 or Income Tax Return is a form that SARS requires all individuals (including provisional taxpayers) to complete and submit to SARS once every year. The form is used to declare your incomes and expenses so that SARS can calculate how much tax you need to pay, or how much of a tax refund SARS needs to pay you.

Please tell me when I will get or how to obtain my 1099 form for 2016 tax year

If you worked during the year, you would normally receive a W-2. If you have miscellaneous income (other than employment), you will get a 1099. The IRS has deadlines for companies to comply with sending out these notifications to you. If you feel that you should receive one or the other and have not, contact the company directly.

Supposedly, tax refunds (if there are no problems with the tax return) will be sent by the IRS two to six weeks after the filing date.

If you haven't received your state tax refund yet and are wondering about its status, you can utilize the "Where's My Refund" tool found on each state's website. The only exceptions for this are New Hampshire and Tennessee, both of which do not provide an online tool. You can call the numbers 603-230-5920 and 800-342-1003 respectively to request for more information.
Note that it takes about 4-6 weeks to process tax returns after they are received. If you do decide to use the online tool, it would be wise to keep on hand a record of your Social Security Number and your state tax return information.

My son has a student loan but I pay the loan can I claim the interest

This is a sticky wicket. The IRS says that if YOU took out the loan for a qualified dependent, you can claim the interest. You are making it sound like the loan is the child's loan, and not in your name. This could be problematic. Here is the rule from the IRS. Read and decide for yourself. You may want to consult a tax attorney or CPA.
